... The Timeline has already stated that even drained of all their power, the goddesses would kill the planet too soon.

Pomarr stated that Nalanni may become mortal after Ryba's done with her. But there are two problems with that idea, Papyrus. We don't know if complete mortality is achievable. We also don't know if it will matter. It's a risky and wasteful option compared to the simple act of taking out the goddesses.
